It wasn’t a threat. He was just talking about the reality of the situation.
The ‘reality’ is this.
We remain in The EU and our sovereignty as an independent country will be compromised and, if the EU succeeds in it’s ultimate desire, be entirely eroded away.
We leave The EU and we continue as a sovereign nation.
Obama was either A) helping his pal Cameron or B) perhaps naively not realising the consequences of Britain remaining in or, even worse, C) doesn’t give a shit about Britain’s sovereignty.
